what trans is installed ? On the lesser units its not unheard of to break off chunks of gear teeth.

With some spirited driving you may have very well stripped some teeth off of second gear. couple bolts to remove the shifter cover and look down in there with a bright flashlight and look for any carnage.

Finally took the cover off this trans. Not a chipped gear in sight. What else can make a speed-dependant clicking noise?
Only in second gear? That's the tough part. Perhaps there is some sort of harmonic that allows for an axle or some such to click only at that speed in 2nd?
Yea the thing looks brand new inside. No other gear makes a sound. Well except for reverse would grind when put into gear for some reason. Did find the cv axle on the passenger side was completely shot.
Go up into 3rd before shifting into reverse. It'll stop it from grinding.
Well there's second gear for you...toast!

It didnt for me either and then it did briefly and now its gone. 2nd speed gear has chunks missing from it...
