If the transmit and receive wires are backwards it wont talk at all, but I think that's a moot point because it's not talking at all anymore. Even with no power to pin 11 it wont kick on the fuel pump.

That's probably because you got a partial flash. There's no software on the ECU to turn on the ASD.
I assume you have the USB adapted thing attached to your original level shifter board? That's really not necessary. Maybe try going back to the built in RS232 port on the PC.
Or, get an FTDI cable. It will flash much faster. And you can log with it.
