Is the bobble strut and bracket tight?
If your getting noise in neutral, its most likely the transmission input bearings, which can be normal. When you push the clutch in, the input shaft stops turning and hence, no noise.
Metallic noise, could be the tin plate between the engine and trans is bent or the lower tin shield is hitting the flywheel.

if it is a light sandpaper sound my throwout bearing made the same noise when it started to go out.

I'm guessing the nut is for the battery hold down tab.

Fortunately, yes i did. Brand new came with the clutch.
haha, i only go online with my ancient computer that i vacated everything from...not paranoid by any means but no webcam =)
Is there any way to test if its the TO? I only ask because I can't hear the noise from inside the car, so if i can just verify it's nothing about to fall off or damage the engine, i am not bothered by it per say...
yeah, that's the noise...i hope its what turbovanman mentioned because it's brand new...would suck if its bad already =(
I got excited when that was posted earlier, but unfortunately there's a nut there already =(...its so small, and everything i can think of is good (transmission case, starter, sway bar, K frame, pretty much everything is complete).
I will check around with the things mentioned in here and see if it solves anything...if i'm still getting the noise i'll take a vid, maybe it'll provide some insight.

the bobble strut is, i'd have to check the bracket (but we didn't loosen that, we just took it off as 1 piece, so i'm guessing yes...)
that's good to hear...that particular noise doesn't bother me that much, it was there from before when the car was running fine, but figured i'd mention it, just to see if i could get rid of it or to confirm it most likely wasn't a big deal.
ooooh, that is a definite possiblity...the bottom shield is good, but i'd be willing to bet $$ the top shield was mauled during the install of the transmission... ugh...i really don't want to take it apart though...

On some cars the dipstick tube is held onto the thermostat housing stud with a 13mm(1/2") nut. Possibility?

A man has got to know his limitations.....
The dipstick and the battery are the only things I can think of with 13mm nuts.

Unless that and the ground were from a stud on the back of teh starter, but I thought that was 14mm or 15mm...

My TOB was noisy, until a put a lower mileage trans in it. Input shaft bearing was probably causing some run-out making it noisy.
AHAHAHAHAHAH!!!!
Short Story:
I figured out where the nut came from, though to be honest no idea why it came off in the first place
Long Story:
Driving the car around I noticed the alternator belt squeaked like mad upon start up. After trying to tighten the tensioner, i noticed that when pushing on the belt to check the tension, the alternator moved. Curious.
Getting under the car, i noticed the tensioner bolt was way off to the side, and not actually pressing up against the motor and tensioning anything...After looking around i noticed a small gap and figured it was supposed to be threading through that....but no matter what i tried i couldn't get it that far in. I took the alternator out to see if i could get it outside of the car.
After taking that off i noticed that once side of the tensionor setup was a bolt that went through a bushing...curious...then i noticed there was nothing holding that bolt in...aha!!! tried the nut, and it threaded right on...
So now i have to put it all back in =(, BUT, it explains the squeaking, and why the alternator bracket was making noise...hopefully that was the only noise, going to put it back in and see. =)
Hey Mike, how did that plug workout for ya?

I was reading through all this and thought "I can't believe no one has said the Alternator tension lock nut yet" I was going to suggest this then I read you found the problem! Sorry I didn't read this earlier to save some headaches.
I am currently battling your nightmare. Got the 525 right up near the block on my 86 Turbo Z. Now the battle of aligning it just right begins.
