My dad just had similar issues on his GLHS caused by a bad rotor
Pm me and I can take a look at it, but it sounds like you have covered most of it. I have had issues with cheap / worn spark plugs causing similar issues but it seems like you have eliminated that...
What calibration did you start with? A. Turbonator one?
How do you know what your total timing is? A scan tool?
How many pounds of boost?
What is your A/F ratio?

There is a 2.5 G-head cal in Turbonator SMEC that can possibly be a good timing reference
