What's the best way to verify each port and chamber are the same size/shape?

Rob,
Buy a burrette from Summit or Jegs and use telescoping gauges, internal dial caliper, or inside dividers or combo of the three. You can get any of those from Goodson tool & supply.

You can also make latex molds of each to compare them to each other.
I find they are easier to check that way.

Or cutout cardboard or even sheet metal to make templates to use as gauges.
John's suggestion is an excellent one for reproducing the shape from one port to the other, the molds are best for measuring your "prototype" port to ensure it has the shape/cross-section you want.
Once you have the port "figured out", you can cut up the molds and make the templates to match the sections of mold, then use the templates to reproduce the port shape in the other ports.

Start with the port that has the thinnest walls/obstructions in terms of rocker box floor/oil gallery/stud hole - because that port is the limiting factor. Get that port the way you want it, then make the gauges from that port - one gauge at 12-6 and the other at 3-9, then use the two gauges to make the other ports, matchy matchy.
